How can I use a guitar pedal board effects loop along with an amplifier effects loop? Using both=more wires?

I just bought a Furman pedal board spb 8 and have a Marshall amp DSL 401. Each have an effects loop and I want to optimize my tone, however to me, it seems that if I attempt to use both, I will just be adding more wires to my set up. Is one better than the other? Or am I not thinking about the use correctly?

Also, I have the following pedals. Boss NS2 Noise Gate, Boss Flanger, Boss Chorus, Dunlop Dimebag Wah, and a Planet Waves Tuner. From reading on-line, I think I shoud be running the Noise Gate, Tuner then Wah straight through the amp input, and the flanger and chorus through the loop (s)- Is this right?

I am confused though, becuase the Marshall manual says that stomp box pedals are not to be used in the effects loop. So do I have to run in the modulators straight into the amp?

That's correct.

You run your Tuner, Wah, and Noise Gate through the front of the amp, the flanger and chorus through the loop and gain.

Although that's just a general rule people follow. You can try different things and see what i does to your tone.
