Thank you, my fellow musicians.
There's no one correct way, and I don't even know what guitars and amps you're using, never mind what style of music you're playing, but here are some thoughts:
If you want to be able to vary your amount of distortion using the volume pedal, put it before the Philosopher's Tone; conversely, if you want to adjust your volume while retaining the same amount of distortion, put it after.
Put the Space Echo last.
The Micro Amp can go after the PT if you want a boost for solos.
The Mothership I'm not familiar with. I presume it needs to track your playing; if this is the case, it goes first in your chain.
Since you have two wahs, you can put one before the PT for a 'cleaner' wah and one after for a noisier wah sound.
The Phase 90 should be almost last. You can put it right before the Space Echo, or before your post-distortion wah.
So basically:
